Evaluation of peak-picking algorithms for protein mass spectrometry
Peak picking is an early key step in MS data analysis. We compare three commonly used approaches to peak picking and discuss their merits by means of statistical analysis. Methods investigated encompass signal-to-noise ratio, continuous wavelet transform, and a correlation-based approach using a Gaussian template.
Functionality of the three methods is illustrated and discussed in a practical context using a mass spectral data set created with MALDI-TOF technology. Sensitivity and specificity are investigated using a manually defined reference set of peaks. As an additional criterion, the robustness of the three methods is assessed by a perturbation analysis and illustrated using ROC curves
A Spitzer view of protoplanetary disks in the gamma Velorum cluster
We present new Spitzer Space Telescope observations of stars in the young ~5
Myr gamma Velorum stellar cluster. Combining optical and 2MASS photometry, we
have selected 579 stars as candidate members of the cluster. With the addition
of the Spitzer mid-infrared data, we have identified 5 debris disks around
A-type stars, and 5-6 debris disks around solar-type stars, indicating that the
strong radiation field in the cluster does not completely suppress the
production of planetesimals in the disks of cluster members. However, we find
some evidence that the frequency of circumstellar primordial disks is lower,
and the IR flux excesses are smaller than for disks around stellar populations
with similar ages. This could be evidence for a relatively fast dissipation of
circumstellar dust by the strong radiation field from the highest mass star(s)
in the cluster. Another possibility is that gamma Velorum stellar cluster is
slightly older than reported ages and the the low frequency of primordial disks
reflects the fast disk dissipation observed at ~5 Myr.Comment: Accepted for publication in the Astrophysical Journal: 32 pages; 11

Identification of a nearby stellar association in the Hipparcos catalog: implications for recent, local star formation
The TW Hydrae Association (~55 pc from Earth) is the nearest known region of
recent star formation. Based primarily on the Hipparcos catalog, we have now
identified a group of 9 or 10 co-moving star systems at a common distance (~45
pc) from Earth that appear to comprise another, somewhat older, association
(``the Tucanae Association''). Together with ages and motions recently
determined for some nearby field stars, the existence of the Tucanae and TW
Hydrae Associations suggests that the Sun is now close to a region that was the
site of substantial star formation only 10-40 million years ago. The TW Hydrae
Association represents a final chapter in the local star formation history.Comment: 5 pages incl figs and table
Killer-cell immunoglobulin-like receptors and malaria caused by Plasmodium falciparum in The Gambia
The relevance of innate immune responses to Plasmodium falciparum infection, in particular the central role of natural killer (NK) cell-derived interferon gamma (IFN-γ), is becoming increasingly recognised. Recently, it has been shown that IFN-γ production in response to P. falciparum antigens is in part regulated by killer-cell immunoglobulin-like receptor (KIR) genes, and a study from malaria-exposed Melanesians suggested an association between KIR genotypes and susceptibility to infection. This prompted us to determine and compare the frequencies of 15 KIR genes in Gambian children presenting with either severe malaria (n = 133) or uncomplicated malaria (n = 188) and in cord-blood population control samples (n = 314) collected from the same area. While no significant differences were observed between severe and uncomplicated cases, proportions of individuals with KIR2DS2+C1 and KIR2DL2+C1 were significantly higher among malaria cases overall than in population control samples. In an exploratory analysis, activating KIR genes KIR2DS2, KIR3DS1 and KIR2DS5 were slightly higher in children in disease subgroups associated with the highest mortality. In addition, our data suggest that homozygosity for KIR genotype A might be associated with different malaria outcomes including protection from infection and higher blood parasitaemia levels in those that do get infected. These findings are consistent with a probable role of KIR genes in determining susceptibility to malaria, and further studies are warranted in different populations
A New Association of Post-T Tauri Stars Near The Sun
Observing ROSAT sources in 20 x 25 deg centered at the high latitude active
star ER Eri, we found evidences for a new young nearby association (~30Myr
at~60pc), the Horologium Association (HorA), formed by at least 10 probable and
6 possible members, some being Post-T Tauri stars. We examine several
requirements that characterize a young association and they, together, create a
strong evidence for the reality of the HorA. In fact, the Li line intensities
are between those of the oldest classical T Tauri stars and the ones of the
Local Association stars. The space velocities of the HorA relative to the Sun,
U= -9.5+/-1.0, V = -20.9 +/- 1.1, W = -2.1 +/- 1.9, are not far from those of
the Local Association. We suggest that some hotter and non-X-ray active stars,
with similar space velocities, could be massive members of the HorA, among
them, the nearby Be star Achernar. The maximum of the mass distribution
function of the HorA is around 0.8 solar masses. At its distance, the projected
size of the HorA, ~50 pc, would be larger than our surveyed area and many other
members could have been missed. We also observed 3 control regions, two at
northern and southern galactic latitudes and a third one in the known TW Hya
Association (TWA), and the properties and distribution of their young stars
strengthen the reality of the HorA. Contrary to the TWA, the only known
binaries in the HorA are 2 very wide systems. The HorA is much more isolated
from clouds and older than the TWA and could give some clues about the lifetime
of the disks around T Tauri stars. Actually, none of the proposed members is an
IRAS source indicating an advanced stage of the evolution of their accreting
disks. ER Eri itself was found to be a RS CVn-like system.Comment: 25 pages, 5 eps figures, to appear in Astron.
Additional layers of gene regulatory complexity from recently discovered microRNA mechanisms
In recent years microRNAs have become recognized as pervasive, versatile agents of gene regulation. Some widely embraced rules involving Watson-Crick hybridization of microRNAs with mRNAs have generated great interest as scientists envision potential RNA cargoes for gene therapy and other experimental systems. However, while researchers ardently seek simplifying principles, nature seems very uncooperative. This article reviews some small RNA mechanisms that potentially regulate genes and which are not covered by previous microRNAs characterizations. In addition, we report here results of fluorescence microscopy experiments to directly demonstrate nuclear importation of small RNAs equal in length to typical mature microRNAs, implying that gene regulation at the locus of transcription might be possible
SACY - a Search for Associations Containing Young stars
The scientific goal of the SACY (Search for Associations Containing
Young-stars) was to identify possible associations of stars younger than the
Pleiades Association among optical counterparts of the ROSAT X-ray bright
sources. High-resolution spectra for possible optical counterparts later than
G0 belonging to HIPPARCOS and/or TYCHO-2 catalogs were obtained in order to
assess both the youth and the spatial motion of each target. More than 1000
ROSAT sources were observed, covering a large area in the Southern Hemisphere.
The newly identified young stars present a patchy distribution in UVW and XYZ,
revealing the existence of huge nearby young associations. Here we present the

Networks of blood proteins in the neuroimmunology of schizophrenia
© 2018 The Author(s). Levels of certain circulating cytokines and related immune system molecules are consistently altered in schizophrenia and related disorders. In addition to absolute analyte levels, we sought analytes in correlation networks that could be prognostic. We analyzed baseline blood plasma samples with a Luminex platform from 72 subjects meeting criteria for a psychosis clinical high-risk syndrome; 32 subjects converted to a diagnosis of psychotic disorder within two years while 40 other subjects did not. Another comparison group included 35 unaffected subjects. Assays of 141 analytes passed early quality control. We then used an unweighted co-expression network analysis to identify highly correlated modules in each group. Overall, there was a striking loss of network complexity going from unaffected subjects to nonconverters and thence to converters (applying standard, graph-theoretic metrics). Graph differences were largely driven by proteins regulating tissue remodeling (e.g. blood-brain barrier). In more detail, certain sets of antithetical proteins were highly correlated in unaffected subjects (e.g. SERPINE1 vs MMP9), as expected in homeostasis. However, for particular protein pairs this trend was reversed in converters (e.g. SERPINE1 vs TIMP1, being synthetical inhibitors of remodeling of extracellular matrix and vasculature). Thus, some correlation signals strongly predict impending conversion to a psychotic disorder and directly suggest pharmaceutical targets
